dash.conf vs masternode.conf

Hi Guys

I could probably figure this out myself but posting here in case someone else runs into this. The current documentation can be a bit confusing.

The current docs for setting up a masternode all talk about adding your masternode key to dash.conf in the following format

masternodeprivkey=7xsdfklj234lkj23l4kj23l4kjxxxxx
masternodeaddr=x.x.x.x:9999

Now a bunch of posts mentioned masternode.conf and that voting tool from github looks really cool. It also needs masternodes.conf

I looked at masterconf.conf and I can guess what collateral_output_txid is (that would be the TXid of your 1000 Deposit), but collateral_output_index stumps me a bit and I need some help please.
 
I was under the impression that the masternode.conf was used for when you are running more than 1 remote masternode and are using a controller wallet to hold the coin deposits in a secure manner.
